Okay, this theory is not very well-founded, but I could not help but think about it.
When you talk to Shaun while you play as Desmond, you find out that he isn't an Assassin by birth. He was actually a normal guy who found out dirt about Abstergo (the fluoride experiment gone wrong mentioned in the first game, I believe) and decided to expose it to the world. He had no idea who he was up against and he was lucky the Assassins (namely Rebecca) found him before the Templars did.
Remember that in the first game, an unknown source sends Abstergo e-mails that "he knows what they've done and that he'll tell the world"? I may be completely wrong, but I have such an idea it may be him.
Please share any thoughts about this theory with me.

I figured this message was from the Assassins, trying to rattle Vidic and get him to make poor decisions that would leave Abstergo vulnerable. If so then it very well could be Shaun Hastings. Not the naïve sixteen year old Shaun but the calculating Assassin Shaun.

I doubt it's quite that complicated. Maybe someone witnessed an accident with one of the pieces of eden, or something from the truth video.

and why did they have they're logo plain in sight on whatever it was they were doing?
I suppose it'll become clear in AC3..... a bit after everyone forgets the email.
Were there any accidents involving an Apple of eden? Like the Denver accident? I think that's what the email is talking about, since Lucy never really tells us what happened during the accident.

The Piece of Eden destroyed in the Denver incident was the Masyaf artifact (according to Lucy in AC1, interlude 5).

then why did they need desmond to begin with?
as you say, it got destroyed but shouldn't they have had enough time to do whatever they wanted with it before that?

They didn't destroy it on purpose. They were trying to do something with it and it ended up getting destroyed in the process. Now they want another to replace it so that they may continue with their plans.
They needed Desmond because they needed the map of all the Pieces that Altair remembered, and Subject 16 [who also had Altair's memories, but were evidently never accessed] had committed suicide already.

Because they didn't need others since they had one already.So I think the email was about the Denver incident.

I believe that only the prophet could access the map that was inside the Piece of Eden. At that time, it was Altair, but because of recessive genes, the prophet trait could have easily passed down to Ezio and Desmond as well, which would not only explain why they need Desmond, but also how Altair was able to resist the artifact in the first place.
