InTehVaria inspired me with this and this (thank you!) which ended up with me trying to complete the game without killing anyone.
Connor can indeed be a pure pacifist (although a few kills occur in cutscenes, and fists need to be used on certain targets).
Every mission can be 100% synched (except things like "shoot that guy with a pistol").
The game "forces" Haytham to kill 4 people, though:

At first, I intended to spare animals as well, but when I travelled through the frontier I would occasionally get attacked by wolves/bears/etc; which made me give up on that challenge.
I'm a vegan, but if I was attacked by a dangerous wild animal I would do my best to kill it.
Also, it's just a game. (THB:ers beg to differ.)

The recruits don't have to kill anyone either. I used the "lure" ability a lot.

It's cool they gave you credit for "Air assassinate a Grenadier" even though it was non-lethal. Was it necessary to take down every guard on the first ship?

The two guards at the right part of the front of the first ship [guards 1 &2] (man, that was a crazy description) will detect you even if their backs are turned when you place the bomb, as seen at 2:10 in the video.
To kill these two guards you have to kill the other guard behind them [guard 3], which will take long enough for the other guards to notice you. It's also near impossible to kill guard 3 from a good angle, as he will detect you immediately if he sees you. His back is really close to the railing behind him (close enough for a ledge assassination, which I can't do, beause, pacifism).
actually you can avoid killing Mills :
there are some barrels in the room that work the same way as the tables in the bars : counter an attack next to them and it triggers the animation where Haytham throws the ennemy into the obstacle. But even if you use all of them there aren't enough to bring Mills' health bar to zero, so you must first strike him with the sword a few times. The important thing is that you finish him by throwing him on one of the barrels, and he shouldn't appear on the kill count.

About the "Conflict Looms", perhaps you can try directly to ignite the gunpowder and flee quickly, it will save you a lot of time also.

Thank you! I tried several times to ignite the gunpowder quickly, but the guards' notoriety meters would fill up also during the short cutscene where Connor places the bomb, which is enough to be detected.
Regarding the tools, I may be a bit strange, but I just don't like limited use weapons, where you have to constantly refill the stock. Also, it adds more difficulty to the games.

Turns out I was wrong about this. I have no idea why it worked now but not before. Might have something to do with reinstalling the game.
